Today, I noticed my nephew has blue eyes, freckles and dimples which don't run in my family or my sister's husband's family, but they do run in my husband's family. FML

Run a DNA test on both. Then kick ass if your poor sweet nephew is your stepson.

Seriously? OP, there's these things called "recessive traits." Just because no one in your family has them doesn't mean that they aren't there. Your family and your sister's husband's family had these recessive traits and your nephew got the traits. If you really still want to be absolutely sure, just take a paternity test, but I don't see the need for one.

Dimples are usually a safe sign - granted your husband doesn't have to be the father. I'd ask the sister in a quiet moment if the boy might be adopted, donor sperm or God knows what all is possible (if you were around for the pregnancy adoption of course is less likely) YLS, OP.

A. Those are all recessive traits so they tend to pop up randomly. They could disappear for generations and pop up once. B. If you SERIOUSLY think you're husband would do something like that you should get counseling or I he's smart he'll get a divorce.
