If the professor is actually smart and not some egotistic a-hole then he could possibly appreciate the constructive criticism :) Edit: I now look down and see #4 said something similar.
So long as OP didn't senselessly tear apart the method but simply proposed some possible ways it's not yet perfected, the professor should be impressed.

You'd think so but professors have egos as well. Maybe this professor is a decent person who takes constructive criticism well, but that's certainly not a given.
Any good scientist will scientist will consider your argument and data regardless of your stance, if he's intelligent at least. Hopefully your intelligence and paper are strong enough to win out!

Assuming it's science and not something a little more fluid or subjective.
Geokid (OP's username) sounded like a geology buff to me, so I made an assumption based off that and the 40-page paper, and that it was about a "method" which always makes me think of science. Sorry if I'm wrong, I guess I shouldn't assume.
Hopefully he's the kind of person to appreciate criticism. You have nothing to lose at this point.
If the professor isn't a total conceited jerk, he could probably appreciate a thoughtful criticism and incite a debate. Or he could childishly ignore you.

That's bad luck man. I hope he just sees it as a fun but of criticism and doesn't go ape shit and fail you (he shouldn't)
Just be confident. He should take the essay as an professional opinion and be ok with it. Maybe even learn from it.
