Some companies use filtering software to filter out resumes that don't meet their criteria. Maybe OP's resume ran into one of those.
Give her a chance to explain. She might have let slip you two were involved and the company said no to nepotism.
I hope she doesn’t reject your requests for other kinds of ‘jobs, if you know what I mean *nudge, nudge, wink, wink* You do know what I mean, right? If you don’t, message me and I’ll explain — it’s hilarious!
At many companies I’ve worked for it is ok to date and be married to people in other departments as long as there is not chain of command issues, such as being married to your boss. These rules are normally more strict for HR though due to their unique positions/roles, they aren’t generally allowed to date employees or have immediate family at the company.

Did she know you were applying for a position and do ya really want to work where she's basically your boss?
Either she knows your work ethic or you can't work with family/significant others.
