The one with strep is more contagious, and since strep and KILL a child, needs to break all contact until antibiotics are given for 24 hours.
Strep can kill only if left untreated for a really long time. The flu has a much higher mortality rate among infants. Think of the flu epidemic of 1919. Never heard of a strep epidemic doing anything like that!
Personally, I would opt for the flu over strep. Strep is a bacterial infection and would require antibiotics for her, whereas the flu is a simple virus that will run it's course. In my opinion a virus would be more preferred to an infection. Good luck OP, and I hope your wife and you get well soon.
