Something similar happened to me and I DID use the save button. I later discovered it was a known bug in Word 2010. Don't feel bad, OP. You're not crazy.
The same happened to me 3 days ago! When I opened the document I was to hand in, none of the changes were saved, and I DO remember saving many times. Then Word began giving me the "auto-save doesn't work" message, the opened 7 (!!!) documents I had been working on that it hadn't saved X|
Why did your boss make one worker make the hundreds of changes? There should have been at least 3 people doing this. Maybe this will teach your boss not to put all his eggs in one basket. FYL

Goodness, that would absolutely suck.
Learning that Control + S is your best friend should be first part of any computer course. I sometimes press it even if there is nothing actually to save. For example this comment.
Use dropbox and open your document from there. Save frequently and if anything goes wrong. You can use dropbox's last revised document.
Or google docs saves it automatically as you change each word
YDI... the number of times that you hear stories of people not saving their work and losing hours of their life is crazy. You'd think we would all know better by now
