UPDATE: I called the manager and told him about my encounter. He wants me to come talk to him about it further but I'll admit that I'm still kind of embarrassed to go back to that store....

I'm a pharmacist, and I agree that this is unacceptable behavior. It is unprofessional, unethical, and furthermore any pharmacist SHOULD know that there are many reasons why a patient may be on birth control. I recall when I was an intern that I took a phone call from a tearful young woman asking if we sold Plan-B, to which my head pharmacist rudely replied "We don't sell that here and never will!". It is not our place to be judgemental. Our job is to provide health-care.
The same thing happened to me when I was younger. When I went to see the doctor about getting some prescribed to me, she tried to tell me I didn't need it, I was too young (I was 14) and how inappropriate it was. The thing is, I wasn't even having sex. I needed it because the medication I was on caused birth defects so you have to take birth control at the same time. The point is, I feel for you OP and I'm so sorry that happened. Try not to let it get to you. Even if you are having sex, it's none of her business.

Yes, but some acne medications require you to be on birth control because they can be so harmful to a pregnancy. Just because a woman practices abstinence doesn't mean she can't be raped.

Well, birth control pills don't prevent sexually transmitted infections, so I'm not sure that you are practicing safe sex.

Speak with a manager, report it to the store owner or manager esp if its a pharmacy in a larger store, demand your money back, go to another pharmacy, and the file an official complaint with the state board. Make the judgmental bitch/bastard suffer.
I'd report them ASAP. That's extremely unprofessional and they don't need to give out their opinions on what medications people take. Would they rather someone be safe if they were taking birth control to prevent pregnancy or would they rather someone be pregnant if they didn't want to? I wonder how they react to people purchasing condoms. "You're buying condoms?!!? You *****! How dare you take precautions so you can enjoy sex safely?!?!"

I'd report her/him, they're a pharmacist, they're supposed to remain professional and helpful. They should not be working in that field if they are going to be a judgmental jerk. Even if you weren't a virgin, the reasons you take birth control is your own damn busniess.
