I would just say "You can sit there if you wish" in such a situation. Sometimes, I can't understand exactly what they are saying (i.e. "Is anyone sitting there?" vs. "Is it okay if I sit there?", not sure if this is the correct use of i.e.), but it is rather easy to tell that they want to know if they are allowed to sit in said seat.
On the 'i.e'-thing, if you can replace 'i.e.' with 'that is', then you're probably using it correctly. If instead you're just giving an example of something, you should use 'e.g.'. Example: 'In some Asian countries (e.g. China, Japan) rice is a very important dish.' (there are more Asian countries where rice is an important dish) and 'In some Asian countries (i.e. China, Japan) rice is a very important dish.' (Rice is important ONLY in China and Japan). In the first one you're just givin a few examples, in the second one you're clarifying exactly which countries you mean. Another example with 'i.e.': He's a neurologist, i.e. someone who studies the nervous system. I'm not really sure about your post, but I think 'e.g.' might be better suited in this case, though it's a very subtle difference.
Normally when you dont hear someone you ask them to repeat what they said. Just because you thought they said one thing doesn't mean you shouldn't still ask to be sure. Better luck next time.
