Perverts like that rely on the fact that most people on public transportation will remain silent and keep to themselves even if they see something like that. The best advice I've heard on how to deal with the situation is to very loudly and clearly ask him to stop. "Excuse me sir, could you please stop [whatever he's doing], it's making me very uncomfortable." Bring as much attention to him as possible. Most people will stop what they're doing if everyone around them is against them.
