That sounds like he set you up, OP. It definitely seems a bit too convenient for it to just be happenstance.
Depending on your time there you could argue, you were never told this rule and so due to poor training it's the company's fault. Otherwise take it as a harsh life lesson. When it comes to work always cover yourself first (in this situation a written confirmation from your manager giving you permission to click back on).
That happened to me exactly years ago. Also started my policy of leaving my place of employment immediately after clocking out. Also ties into my not answering the phone for work policy
