How did you not figure that out right away. Cat pee has a very distinct ammonia-like smell, which most people who have had cats before will recognize from one or two accidents. And get a covered litter box. Then she wont be able to pee on the outside of the box without being outside of it. As some others suggested, you might want to take her to the vet. There could be something wrong with her, too. As for removing the yellow stains, I've got nothing. Sorry.
There is specific cat pee cleaner sold at the dollar store.. i got some the other day. I have 5 cats, including 3 strays. Also think about taking it to the vet, peeing habits tend to be a way for the cat to act out when it's sick. Getting spayed/neutered would be another option too...

Yah, that's called spraying. Is your cat fixed? If not, this could be why. Also, this could be a sign of a medical issue such as a Urinary Tract Infection. You need to get your cat fixed if it isn't, and see a vet.
First, your cat may be a boy, they tend to do this more often. Second, get it fixed if it's not. Third, have the vet run a profile for a urinary tract infection. Fourth, get a litter box with a hood on it. Fifth, wash the walls. Try Greased Lightning, I know it works well on dog pee-you can get it cheaply at dollar stores. Sixth, don't just paint over it...it will still stink.
