My parents are second cousins and I didn't have any birth defects. I don't have any disablilties, and I'm top of my class in math and physics. Any kids you have probobly wont be affected by this, so don't let that stop you.

Uh, incorrect. Even the children of first cousins generally don't have any birth defects. Not because of the relation status anyway. In fact, even the children of siblings (God forbid that happens too much and on purpose) shouldn't have any. Their children, however, are a different matter. Those birth defects usually skip a generation. Cousins, no matter how close, have the same risks of birth defects as two completely random people.

Technically everyone is related in some way, think about it with humans being around THIS long we all have to have some kind of common ancestor, so we are all distant cousins. In fact it is proven that all people with blue eyes have a common ancestor, because the gene for blue eyes was a mutated gene, same with red hair, we all have someone with blue eyes or red hair in our family, distant or not. As long as you aren't first or 2nd cousins it's not even remotely disturbing, even 2nd cousins aren't that bad.

It sounds like you're not related by blood, so I don't see it as that big a deal. From what it seems, one of your parent's sisters married a man whose sibling is your boyfriend's mom or dad. Bizarre situation, but if that's the case, it's hardly incestual.
