Today, I noticed my nephew has blue eyes, freckles and dimples which don't run in my family or my sister's husband's family, but they do run in my husband's family. FML

Your sister and her husband could just both carry those recessive alleles. Just because they don't appear in your family physically doesn't mean you don't have them.

Blue eyes are determined by a recessive gene. Your sister and her husband only need to carry the gene to pass it on to their children, not actually have blue eyes.

It does not have to mean anything. All of those traits are "recessive" I do believe so it's still completely possible everything is fine

Most of those are not dominant hereditary traits, could easily be that the recessive traits came through.
