If the different skin tone was enough to make him uncomfortable, he probably wasn't enjoying sex in general. Unfortunately, some people genuinely with discomfort from things like that, and there's not really much to be done about it. And it's not even as if the BF said OP's skin tone is unattractive, or anything that implies subconscious bigotry. He just find the contrast distracting, which is a more common complaint than people think, even when the partners are members of the same race.
Could be a mental disorder like OCD.
One one hand, I can kind of see where he's coming from, given that I also find contrasting colours rather distracting. On the other hand, he shouldn't have decided to break up with you simply because he gets distracted during sex.
