I've heard of situations like these. But at least you got HR involved. I do hope you get everything sorted soon. Sounds to me like something fishy is happening here!

Did no one call you during the days you took off when they thought you were supposed to be there? Doesn't a boss have to call if you don't make it in? Something doesn't seem right here
