I dont know a single large university that doesnt work like this. Sucks but that's what happens.
I'm sorry if things aren't quite working out OP, but welcome to the real world. People aren't going to bend over backwards even if you have a special situation. You need to find another solution. You future boss won't like you being late to work just because a train or bus schedule doesn't fit your needs.
But your boss you to work and expects you to be there on time. You essentially pay the professor to take his class. If you're late what does it matter to him? He's still getting paid. If your work suffers than it's on you. Unless OP is missing more than a third of the class their work isn't likely to suffer as much as that professor thinks they will.
It may or may not affect their ability to learn the course work. At my college, classes were 45 minutes so being 10 minutes late would be a big deal. All that aside, some professors also prefer to be strict about things like this to prepare students for the real world, even if it is not quite the "real world." Totally reasonable IMO.

I had the same problem at a course I went too. 15minute walk to bus stop then a hour bus ride, longer depending on the day. I spoke to the head tutor, explained it and my latest wasn't questioned again. Speak to whoever is in charge of that department, hopefully they'll understand.
So get up at 4:50 and take a taxi.
You should of known transportation would be a challenge, reliable transportation is an absolute must. I imagine you'll need a job at some point for which you'll also need a means to get there. I say, invest in a vehicle.
Because all college students can afford a car... not really.
Why can't you get there on time even if you do take the early bus. And just out of curiosity what college are you at. I'm not tryin to be rude I'm just askin
