Today, my boyfriend of a year and a half informed me that he had "accepted" my stomach, even though it didn't conform to his "preference" for a flat stomach. He then added that his acceptance doesn't extend to my "chunky thighs". FML

It's good that he feels he can be honest with you and bring up something that is bothering him rather than lie or act like it doesn't bother him while slowly getting distant over time . There is nothing wrong with having a preference for what you find attractive

No, there is absolutely nothing wrong with having a preference, but it sounds like this is an extremely destructive way of having that preference. He could 1. Get out of this relationship and find someone he's more attracted to, sad, but honest and direct., 2. Encourage her to exercise more in a positive way, for example, "Hey, you know, you're beautiful, let's go to the gym together!" or 3. He could stay silent and accept that he has flaws, she has flaws. But instead, he's offering this criticism as if her goal is to conform to his wants in all things. That's so many kinds of wrong.
