Airline companies usually make it illegal to bring seeds or fruits with seeds in them on a flight in fear of that fruit growing in a place it doesn't belong. If you want to know more go back to high school.

Well that type of thing only usually applies to travelling in between different nations. We have no evidence that OP was traveling to another country. They could of easily been only passing state boundaries, not national boundaries. Laws about customs don't tend to apply to travel inside a country, unless their are huge risks about something. An apple, however, could hardly be construed as a huge risk. It is a food source for humans. It is also found in multiple marketplaces around the world. They are already pretty wide spread. Any prohibiting of transport of apples by airline passengers inside of a country's borders would be more than a bit silly.

Was it security or customs? Many countries won't let you bring food or drink in because of either trade laws, or worries that a disease could be carried into the country. It's best to declare all food and drink, whether or not you think it's harmless.
